Lekié responded after the interval through substitute Nakoma Shalom, bringing the contest level and setting up a tense finish.
Sundowns eventually secured the decisive goal in the 88th minute to collect their first victory of the tournament.
The result follows their opening goalless draw against Egyptian hosts Masar and takes them to four points from two matches.
It gives the two-time champions a stronger platform heading into their final group fixture, while Lekié face greater pressure after missing out on a point late in the contest.
For Sundowns, the late breakthrough keeps their pursuit of a third continental title moving forward.
